Which is warmer: the limited edition Roubaix or the Peloton Roubaix? Also, I'm 6'4" but 35" waist, so which size is better: XL or XXL? Thanks!

The Limited Edition Roubaix has Windtex Dream fabric, which makes it more windproof. If you're out in the blustery cold, it would make a difference.As for sizing, it really depends on how snug you like your gear. Personally, I would choose the XL if I were in your situation. I'd imagine that it will fit snugly, but not too tight.
